I don't remember, I did these upgrades 2 years or so ago...
Air seal seems to be fine.

Exactly which upgrades did you put in your gun, and what is the FPS spread (I presume you had it chrono'd to get the 400 fps you said earlier)? As far as I remember, Clear hop up rubbers are to be avoided. However, Shredder does recommend it to be used with the scs.

FPS is going about 395-405.

Upgrades uhhh...

Modify S110 Spring
Deep Fire Cylinder Head
Modify High Speed Ultra Piston
Modify Polycarbonate Bearing Piston Head
Modify Air Seal Nozzle
Prometheus 6.03mm 509mm Tightbore Barrel
Guarder Clear Hopup Rubber
Shredder's Concave Spacer

I left out the upgrades that don't affect accuracy or fps.

If the air seal is good ( should give you about 3 FPS spread), The only things I can see it being are:
1 Dirty or greasy hop up or barrel
2 Poor quality ammunition
3 SCS is improperly installed or needs adjustment (I haven't played around with SCS too much yet but I remember that it's not just a plug and play thing.

Well would the air ;seal issue be between the hop up rubber and the air nozzle?

1. I just cleaned both
2. I'm using BB bastard .28

3. I'll reinstall the SCS and see what happens.

I've heard of people putting a wrap of plumbers tape/teflon tape around the barrel to aid in air seal, or something. Maybe try that?

Well, those are good quality upgrades and good ammo
10 FPS is a little much. Your still using the stock CA cylinder? Check to see if the nozzle is pushing firmly aghensed the hop up rubber (should cause the rubber to bulge a little) If not try Skladfin's tappet plate mod.

I'll try re-chronoing my gun. The chrono we used was a bit hard to use, and I was getting weird readings like 250, 360 and even 955.

I don't think it's an air seal issue though, because when I'm shooting it looks like it sometimes isn't coming out 100% straight.

Should I try a new hop up rubber?

Try it without the SCS, just to see. If you still get wonky groupings you can try the rubber too.

Already did, groupings were about the same with the SCS and guarder clear bucking

And yes I am using the stock CA cylinder. Cylinder head and piston head seem to fit it perfectly though.

Unless you've got the gun bolted to a stand, it's pretty difficult to really accurately gage your grouping.
But accuracy is all about compression and hop rubber, not FPS or tightbores.
Make sure your mechbox is sealing at 95% when your air nozzle is in the forward position, you should be able to put 20lbs of pressure on your piston and have it move forward at half a snail's pace.
Once you know your mechbox is sealing, you need a quality spring to gage your hop seal. If you KNOW it's a 380fps spring, you should be getting no less than 380fps. I generally get an extra 10fps out of the max rating of a spring due to excellent compression.
You've already got a high quality hop rubber
And lastly is ammo. If your at 370-420, .28g BBs are best. .25g BBs just don't cut it.

My own 360fps G3-SG1 could outrange 470fps sniper rifles just due to having better compression parts.

Compression isn't an issue. Modify S110 and Madbull M110 springs are both 380 fps springs, but I'm getting 400 fps with both springs. The air seal I've been getting actually doesn't even let the piston move forward at all when I'm pressing.

It looks like my rubber has a bit of slack in it so I'll look into trying a new one.

Awesome, I recommend firefly rubbers. I got one in my VSR and I'm shooting dimes at 200 feet

Well it shot like crap with the TM rubber lol
My G3 had a guarder black and it was a laser rifle
My M4 uses a firefly and it gets pretty awesome range and accuracy
And my 249 uses an ARS bucking with SCS, also awesome range, less accurate than the non-full auto/full time guns though
